Please refresh my memory. Does reinstalling just reinstalls the OS and does not erase your data?

Yes it won't be erased.
I did a clean install though, just to be sure.

Same boot loop issue here after the security update. I also can't seem to boot from recovery partition or the USB stick I created last year.

What are my options for restoring the system without needing a Mac? Or is creating a new bootable USB stick the only way to go?

Just a heads up on this possiable issue.

After the latest Security Update and installing the new Nvidia WebDriver-346.03.15f09 my Mac 4,1 flashed to 5,1 crashes after 1 hour of use. Then on restart reverts to OSX Graphic Driver. Suspect we might have a new bug. Have reverted to original BETA driver WebDriver-346.03.15f01 and it seems OK so far, early days yet.

I had the same problem with my Gigabyte H170M-DS3H build.
Moved my SSD from HP EliteDesk 800G1 to the Gigabyte build and installed Security Update 2017-003.
Guess what? Same problem ..

Moved the both SSD to the HP EliteDesk 800G1 and both SSD booted up just fine.

After that I just gave up and installed Sierra 10.12.6.

That would indicate to me that it's a BIOS issue with our machines. Since you swapped SSDs from machine to machine, I'd assume the config.plist remained the same when you did that?

I ended up reinstalling 10.11.6 to solve my issue, but now I'm assuming I'm without any security updates (and I can't figure out how to download 2017-002 by itself).

A resolution to this issue would be ideal. I'll keep following this thread for updates, but until then I suppose I'll just stick with 10.11.6.

Maybe you can try this to install 2017-002?

I installed Apple's latest security update last night, 7-24-2017. When restarting, my computer fails to boot to El Capitan and restarts once again. (It shows the apple logo with no progress bar and then restarts). I can follow step-by-step instructions, so if you can help, I will need the steps. Before the security update, everything was working fine. All previous updates worked flawlessly.
From what I have read, so far the only fix is to reinstall El Capitan. How would I go about doing that? I have a week-old backup on Time Machine. Is there a way to just reinstall Mac OSX from that without losing my more recent data? Or, I have the original El Capitan that I downloaded over a year ago from the app store (for my Hack mini build). To reinstall El Capitan, I would need step-by-step instructions as I am not a very tech savvy person.

Edit: The recovery HD just hangs and eventually gets the color wheel.

To reinstall El Capitan, should I use the USB that I originally used to install El Capitan (when I created this Hack mini)? Should I use the directions from Ammulder's guide for installing El Capitan on the ga-h170n-wifi? (I followed his guide to create my hackintosh mini)

You can try reinstalling using the Recovery HD (if yours work).
Since the recovery HD doesn't work on my setup, I have tried reinstalling my second laptop's hackintosh with the USB I have created using the guide here. My files were still intact as it were before the 2017-003 update.
