[SOLVED] Several USB ports not working after 10.11.0 to 10.11.1 upgrade

I had a fully working build on 10.11.0, but after upgrading to 10.11.1 several of my motherboard's USB ports seem to have stopped working:

GA-Z97X-UD7

From what I've seen, only the two USB ports next to the Ethernet connector, plus the four on my case's front panel, are working. The other four don't. They were definitely working before the upgrade.

Did I miss a critical upgrade step?

I'm using the latest Clover as well.

Sorry can't help, but am also looking for the same guidance.

I'm using the Z97X-UD3H and only one (front panel) of the USB3 ports are working! Having to use a external USB hub for all devices.

I should also note that devices plugged into the ports work during BIOS, Clover boot screen and in Windows, but once I'm in OSX they're gone.
