Aaaand now it's all working again? Got the security update installed just fine, updated Nvidia drivers and everything. No idea what changed since clover didn't seem to actually update. Only other thing I did was install each update separately. Sorry if that's not much help - hopefully your issue...
Had the same issue, ended up having to restore from Time Machine. Plugged in the El Capitan USB I kept, booted from that via BIOS, then used Recovery from the resulting clover menu and was able to get to Time Machine. Still not certain what the root problem is - probably the aforementioned...
Thank you! Looks I'll be doing a lot of re-installing, but at least I'm not that far into software stuff so I won't weep tears of blood when I lose files. :P
So I followed these steps (2 separate SSDs) and got OSX booted, then Windows, but once I got Windows working the Mac side stopped working. I could only boot it from a clover USB drive, and ended up with lots and lots of redundant, non-functional entries on the boot list.

Been trying to follow steps listed here, but now I can't boot into OSX period. Do I wipe the hard drive now or what?
Edit: I have a second hard drive with Windows 7 on it - is there something I can do from that end? I started having these issues after I installed Windows. :/
