As you mention it: Observed something similar when transitioning from OC 0.7.8 to 0.8.8, but that was not that obvious as I had a depleted BIOS battery, too.
 
I recovered my program files, but they all need to have the validation code input before they will work. - that's a hassle finding them because my email didn't transfer. I have to set it up from scratch.
Normally migration assistant transfers emails without issues. This could be a hint that migration from your strangely structured system installation was either not properly configured or impossible due to the structure.
I would suggest to first make a copy of the "system within the system" folder to a separate location and try to migrate it, and if that one is not containing (all) data of your user, try again with the system of the first layer. Make sure to not confuse the different layers.
Whether all or just some validation codes will/should be transmitted might depend on how the respective application handles it.

When you used Migration Assistant, did it Restart at completion?
 
Yes, every time I've used it. I think it needs a reboot to finish loading the changes but it may also depend on what files you are restoring if that's necessary. All times I've used it I set it for a full system restore.
