Had some issues finding the right startup options...
I encountered the same -scary- issue on my GA-X58 mobo. I have been able to solve by adding the 'AppleRTC patch for CMOS reset' during Multibeast Configuration
Have you tried the following settings in your BIOS
Enable USB Legacy Support for mouse/keyboard?
Increase HDD startup delay to allow for finding your ports?

UniBeast Flags
My biggest issue was getting Unibeast to install in the first place. It fin ally worked with the following flags:
o GraphicsEnabler=Yes
o PCRootUID=1
o npci=0x2000
o darkwake=0
o –v
o –x
Restart before installing Multibeast: use these flags again...
