With 10.8 I never had a problem updating kexts once I got my Fusion Drive bootable. I assume it's the same in 10.9. I believe it's not an issue because you only need the two copies of the boot files on your Fusion parts. Once it has successfully booted, it should look to the single extras folder...
Found my fix:
I had to edit and replace the boot.plist with kernel flag containing the logical volume number as well as copy the updated chimera boot file onto both volumes of the Fusion drive using terminal.
(in other words, follow this guide from the point where you clone the old HD)...

You can do a fresh install from a USB stick without losing data. Make sure you backup first, and just don't erase the HD in the process.
