Also had a painless update to Mojave through the App Store, with exactly the same audio issue and the same solution. The MultiBeast ALCxxx didn't work until I added optional 3 port 5.1 audio, and it now appears to be working fine. No other issues yet!

Replaced OsxAptioFixDrv with OsxAptioFix2Drv , ran combo update, and everything worked as before, including TRIM and audio on Gigabyte GA-Z97X-UD5H board. Have seen no problems yet.
Thanks, nobodynose, next time I make a backup, I'll try moving the partitions on one of the drives! If it doesn't work, I'll back up my back up and live with it happily the way it is now.
I wonder if my issue had to do with 'location' of the two partitions on the drive. I think the recovery partition showed up in between the two other partitions on the Gparted graphic display. Maybe if I ran Gparted again and moved the partitions around so that they were next to each other, I...

I certainly believe you that it is unnecessary, but will it do any damage for those folders not to be there?
Is there any reason for me not to simply put the (empty) folders back in EFI/clover/kexts? I'm using Clover_v2.3k_r3280 which is, I believe, the current release.

I removed Codec Commander and an old FAKESMC kext and an ALXethernet kext from S/L/E, and I put the newly downloaded FAKESMC and AppleIntelE1000e kexts in the 'other' folder of clover kexts...
