    I did try removing the port entirely and it made no difference, when I took a look at the firmware file there seems to also be the same duplicate ports. I'll try both your suggestions and see what happens. Yesterday I tried editing the firmware and removing/editing the port but I got an error...

    Interestingly when I boot without the DTGP and thunderbolt ssdt it still reports 2 ports (both at 20 Gbps). Maybe this is a firmware issue. Also the drom shows 2 ports with identical contents for some reason. Not sure why but here is the output. When I change port 2 to be something like...
