New hard drive problems

I originally successfully installed 10.11 back in February with everything working almost out of the box, including audio and minor twerking to get imessage to work.

I bought a new SSD as I was running out of storage space and so after installing the drive, I used SuperDuper to clone over my Mackintosh drive. (I also have a clone on an external HD.) I booted into the new drive to make sure everything was running and it seemed to be fine, so I wiped the original drive.

As soon as I wiped the drive I was having problems getting into the Clover bootloader. (I switch between OS X and Windows 10 frequently.) I realized that the EFI partition was likely never copied when cloning... stupid me. And audio is not working in the clone, though I don't recall if it did before I wiped the original drive.

So right now I'm trying to get everything back to normal. I've used Multibeast to create the UEFI boot loader and install the ALC887 audio codec for my MSI H81-E34 mobo, but audio is not working. I've been reading through the Audio Forum and guess I need to try out the native ALC AppleHDA? I don't know why I'd need to if everything was working previously, though now I have 10.11.5 instead of 10.11.4 which I originally used.

Is there anything I can/should do to recover any old, working drivers from my clone?

Did you re-install Clover after cloning the drive? Is Windows in UEFI?

Last night I cloned the drive again. So everything was wiped clean through SuperDuper. I then restarted and automatically entered the Clover boot loader. I can boot into my USB, Windows, new/old cloned drives, etc. I selected my newly cloned drive and first ran "diskutil list" in Terminal. There was an EFI partition already on this fresh clone.

So what are my options now? I've tried a fresh install after formatting the new drive, but still could not get audio to work.
 
Forget my above message. Things are not right and some revelations have been made.

I found that when I unplugged my USB boot drive and my external clone the audio no longer worked. (side note: my USB drive doesn't fully boot any longer either, I don't know why, but I will test it tomorrow after just having discovered the following) When I boot into the external the audio works. Again, before I wiped the original drive, I cloned it to an external and to my new, larger main drive.

I booted into the external clone and mounted its EFI drive and it's blank. I've wiped the new disk again and confirmed its EFI is blank. Yet the audio works while booted into the clone. I opened the EFI partition on the original drive that has since been reformatted for Windows, and inside is Apple/Extensions/Firmware something or other. I shut down my computer, unplug the drive and restart. My system automatically boots straight into Windows. I tried to override the boot in the BIOS next but there's no way to boot into my external clone now. Ah ha!

So is it possible to transfer the working settings to my new drive? How and in what order do I proceed? Fresh install? Fresh clone? Start from total scratch? I'll also have to reconfigure my SMBIOS, serial number, etc to try and get iMessage back up and running also. Not sure if this can be salvaged as well.
