Did you upgrade your system to El Captain? Does USB 3.0 work?

That's a bit strange, it makes more sense if they were identical. I try to keep my USB installation and Macintosh HD in sync, just to avoid the confusion and always test updates/changes to the USB first.

Turn on verbose boot, you will probably see the error. Usually the problem for me is the ACPI, which either requires a DSDT mask fix or DSDT (maybe you didn't copy this to your harddrive?). (for some reason I don't get notified by email when someone writes on this guide, sorry for the late...

Did you add the flag "FixHPET, FixDTGP, FixDarwin, FixIPIC, AddMCHC, FixUSB" ? Do you use a custom DSDT? I think I had the same problem when without NullCPU and without DSDT....

Was able to boot Clover El Capitan USB installer with the following settings 1. USB disk: MBR 2. Clover: Legacy Boot Mode 3. BIOS settings: optimized default (disabled Marvell Storage Controller since it slows boot time) 4. Clover boot settings add: Fix Darwin, Add MCHC, Fix USB...

This worked for ASUS Sabertooth P67 as well.

EDIT: could not boot USB installer! Was able to boot my Yosemite install with 1. Clover 2. GUID 3. Legacy Boot Mode (see attachment) 4. In the boot menu selecting USB disk without UEFI (see attachment). Next step, boot USB installer.
