I currently have http://www.newegg.com/Product/Product.aspx?Item=N82E16813128599 with El Capitan running on it. I'm looking to get a new motherboard as this one has bent pins where the 3.0 USB should be plugged in.

Should I get a new motherboard all together or would the updated version http://www.newegg.com/Product/Product.aspx?Item=N82E16813128717 work just as well?

I currently have 24 GB of ram and I would prefer to keep my old ram cards. I have these installed currently. http://www.newegg.com/Product/Product.aspx?Item=N82E16820231489

Any suggestion would be helpful.

Why not turn off the PC, pull the AC cord and un-bend the pins?

Yeah, if that's all that's wrong with it, you should give it a try - what have you got to lose? Make sure the power cord is unplugged, grab a pair of needle nose pliers, and VERY GENTLY straighten the pins.

I would try to attempt that but one of them already fell out when I removed the 3.0 cord
