But then reading the thread about other users performance issues it reminded me of mine, I have the Samsung 960 pro 500gb in a X4 link width lane, but my performance is less than half as what is expected. See screenshots below. Should be getting close to 3500mb read and only getting about 1200mb. Write speed isn't as bad but still not what it should be. Any Ideas?

Could be a number of things. Does the drive stay cool enough to get the higher read numbers ? Is there a heatsink, enough airflow over the place it is on the board ? Do you have other drives or devices that are taking up PCIe lanes ? You need to investigate all of this to find out why you get lower than expected numbers.

Current temp is 53°C (Does this seem a bit high?) , no heatsink, decent amount of airspace around the board of its location. Only PCIE lanes filled are the x16/x8_1 (AMD sapphire 580 GPU) and the smaller PCIEX1_3 for the wifi/bluetooth.
