USB 2 Keyboard Problem El Capitan

Hello Good People

I have hp workstation (xw6600) with yosemite 10.10.5. and I just update yosemite to el capitan.
But my workstation going weird.

1. my usb keyboard suddenly not detected. so i must re-plugged again to make it work. it happens several times and it's very annoying.
2. I can't shut down the system. when I clicked shutdown, it restart. so I must force shutdown using power button to turn it off

my xw6600 specs:

1. 2x Intel Xeon E5440 2,83 ghz LGA 771
2. SSD Intel 320 series 180 GB Sata II
3. HDD WDC Purple for cctv 1 TB (Sata III I Think)
4. 8 GB DDR2 Ram with ECC
5. EVGA Geforce GTX 680 2 GB GDDR5
6. Firewire 400
7. Latest Clover Boot-loader (Recognised as Mac Pro 3,1 2008). no DSDT and SSDT Installed on this system.

how to fix this ?

I also have a HP xw6600 and I would like to install yosemite, but I´m having some troubles.

Did you fixed the issue?
I also use xw6600 running Yosemite and El Capitan, with Clover.
In Yosemite, mine turns off properly after shutdown, means without pushing power button.

but, in El Capitan, with leaving usb keyboard connected, soon after it turn off, xw6600 turn on automatically.

please give me any suggestion??
