Hmmm, I've got a very similar build, upgraded to 10.11.5. Most everything is working, I still need to test usb and a few peripherals.

Audio kext does not load at boot. I've put LoadHDA on my desktop, and audio works if I run that. Strange. I'm assuming this had to due to SIP? I've followed the instructions to put SIP into "SIP Partially Disabled (Loads unsigned kexts)," but it still fails to load automagically.
I'm still learning how to set custom things in Clover.config. I imagine there's something I can do there. I saw a "force kexts to load" area. I added "AppleHDA," but that did not change results.

Anyone have the same results and suggestions for me?

I updated to 10.11.5, and I finally took the time to update my Post #1 installation procedures. For some reason, I didn't have audio after a sleep/wake-up. I read about the fix in another guide in the El Capitan Desktop Guides forum section (I can't find it now to give credit). The fix is to delete all your printers in the Printer System Preference pane, reboot and test sleep. If audio works after wake-up, reinstall your printer drivers.

So what's the latest deal on USB 3.0 in 10.11.5? Working? Not Working? Working only at 2.0 Speeds?
What about Front-Panel ports when on F_USB1? What on F_USB2? Working at all?
What System Definition are folks using without problems?

I'm about to re-install. This used to be an absolutely excellent system in 10.9.x

USB 3.0 ports work with the latest MultiBeast for El Capitan USB configuration options I listed in the installation procedures. I have not tested all of them as I don't have but one external USB 3.0 HDD case, and, I'm too lazy to test all the ports and headers.

I have tested my single USB 3.0 front panel port with a USB 3.0 thumb drive, and it works. (IIRC, I'm still using F_USB2 for my front panel as the F_USB1 header was reported a while ago as having problems.)

I'm now using Mac Pro 3,1 SysDef because I'm using a graphics card, and, for my purposes, the MacPro3,1 SysDef works fine.

My Thunderball system is still a good system to use, but it's taken a back seat to my Gene system, now.


Additionally, please provide complete details in your Profile.

Mobo: motherboard manufacturer/model
CPU: detailed CPU model (e.g., i7-4770K)
Graphics: Video card manufacturer/model and/or Intel Integrated Graphics version (e.g., HD4600)

An additional note/plus-point after updating from Yosemite to El Cap 10.11.5 : now BOTH thunderbolt ports work, before (on Yosemite) only one (upper) thunderbolt port worked. I am using Promise Thunderbolt-Raids on both ports now.

Maybe just lucky, but all USB ports seem to work, also USB 3.0
Very helpful on this El Cap update were the scripts by theracemaster

What does the scripts do? I read the readme at the above link but couldn't figure out what the scripts were doing.

Check the WIKI for the script HERE
They are a method for installing El Capitan on the boards listed, but the most important thing they do: patch your DSDT and generate SSDTs for this board. Also adding a method to re-route the USB dependencies (2 Kexts, fake PCIID from Rehabman and GA-Z77x_USB.kext).
I am not an expert on this but I can verify, for me, it just works!

For those struggling with USB issues, it might help to look at THIS POST or THIS related to the racemaster script I referred to. In addition, as has been noted elsewhere,(ARERP Post #7) using the F12J bios seems to help solve some USB problems. The F12J mod includes:
