So i basically have Yosemite and Windows 10 booted on a single HDD with the use of a partition. However i just wanted to ask whether it's possible to update the Mac side of my partition and still have my Windows 10 OS and files intact as well as my bootloader so i still have the option to choose what OS to boot into when booting my Hackintosh.

Thanks

Yes. Updating Mac OS X should not touch your Windows partition or your bootloader (though I'm assuming you're using Clover, and you might want to update it as well). That said, it's always a good idea to back everything up (both the OS X and the Windows partitions) before starting the upgrade.

I'm using the Chimera Bootloader but will be switching to Clover soon. How would i update the OS, would it be directly through the Mac Store?

Since you're changing bootloaders in the process, the easiest method is to go the Unibeast route to do the upgrade. Follow the regular El Capitan Installation Guide, except of course skip the step of formatting your Mac OS X partition on your hard drive (unless you decide to do a clean installation).

Is it possible to update to El Capitan and then reinstall the bootloader? Or should i update the bootloader first and then update to El Capitan? Also how would i update the bootloader if i was to do that?
