ok then
So I have booted using clover. OSX is running normally
Now you need to transition from Chimera to Clover on your hard drive.

Here is the easy way :

Backup / Clone your existing installation then work with the clone leaving your original intact.

Start with the computer powered off.
Insert your USB installer.
Power on the computer and press your boot menu key - Usually F12 but YMMV.
At the boot menu screen select your USB flash drive as the boot device and boot.
At the Clover menu screen select your hard drive and boot
When you get to the desktop download and run EFI Mounter and mount the EFI partition of your USB.
Copy the entire /EFI folder from the EFI partition of your USB to the desktop.
Eject the USB.
Run EFI Mounter again and mount the EFI partition of your HDD.
Delete the entire /EFI folder from the EFI partition of your HDD.
Copy the /EFI folder from your desktop to the EFI partition of your HDD.
Rename the /Extra folder on your system partition to anything you like.
Restart

You should now be able to boot from your HDD in the same way that you could previously boot from your USB.

The mounted USB Partition is empty.
That means that you probably installed Clover in Legacy mode, why would you do that ?

Why would I do that?

Well news from the front, I cant boot anymore into any of my osx partitions, not the original not the backup not the USB.
it either gets stuck or boots directly to windows.
Im starting to think Im not very good in this....

Have you enabled UEFI boot in your BIOS settings ?

Why have you even got your Windows drive connected while you do this ?

I'm inclined to agree with you.

I did it because in the instructions for installing clover it says
There are a few different ways to setup Clover on the USB. Using Legacy Mode is the simplest and most reliable for 5, 6, 7, and 8 series Gigabyte motherboards with standard default BIOS or UEFI settings. For all other UEFI-based systems such as Asus 7 and 8 series motherboards, use UEFI Boot Mode to install to the EFI partition of the USB for UEFI booting only.
I have a Gigabyte and "simplest and most reliable" sounds good to me!
so I shouldn't have?

The installation guide for High Sierra says :
12. At Bootloader Options screen choose UEFI Boot Mode or Legacy Boot Mode. UEFI Boot Mode is recommended for 7/8/9/100/200 Series CustoMac desktops and all UEFI capable systems. Legacy Boot Mode is recommended for 5/6 Series CustoMac desktops and all BIOS based systems.

If your motherboard is UEFI capable then you should use UEFI mode.
