How that Windows 10 disk is connected? theres not a PCI connecter somewhere, or something virtually created ?
Windows 10 disk is a SATA SSD connected to an internal SATA header.
 
Two suggestions for dealing with this fairly common issue:
  • In BIOS, disable XMP Profile 1 and set Memory Multiplier to 29.33. This will provide 2933MHz memory clock speed and often fixes a number of sleep/wake issues.
  • Another option (if you do not want to disable XMP Profile 1) is to use a utility such as Jettison from St. Clair Software. Other similar tools are available.
I've changed to a 29.33 memory multiplier and tried both the Front and Rear panels' USB 3 ports, and both result in the eject issue. Is there something in the config itself I should check?

Glad to hear it!

Thunderbolt hot plug is already configured properly according to the IOReg file you posted. Some devices might not operate as nicely as others. But hot plug is already enabled!
@CaseySJ, weird, if I turn OFF and back ON the Apollo does not connect anymore.
