All USB ports are now working

Great...
Nice to hear the guide and tools helped.

kxld[com.apple.driver.AppleHDAController]: _gAudioStackDebugFlags
Link failed (error code 5).

Off-topic, but noticed that your AppleHDA kexts are damaged/corrupt/mismatched...
just in case you were wondering about audio..

I was wondering how to fix it. Was going to be my next task :) Should I just delete the Kext. The motherboard has a Realtek® ALC892 codec. I just can't get it to work so for the time being I am using a USB dongle from Amazon that is plug and play with MacOs.

Off-topic here...
Multibeast has support for ALC892...
You will need to restore your kexts to vanilla (back to the macOS/OS X installer).

I did add the driver via MultiBeast but it still doesn't work.

Not expected to work since you corrupted your AppleHDA kexts.
You will need to restore them by running the macOS installer.
