@VoiletDragon the fix you suggested didn't work but I did find the fix.
I recreated a USB installer using Unibeast, used Disk Utility from the installer to run first aid on my system drive and that fixed it. I guess something happened to the system drive on a bad restart or something but it's all good now. Back up and I didn't need to reinstall a thing.
