What I'm going to write may sound odd but I had exactly the same problem. My good old MSI p35-Neo2_fr is working so stable and fine with DSDT and moded bios but the only problem I had is after wake up from sleep sometimes I cannot control keyboard and mouse.
The weird part is that my auto settings in bios for voltages are underclocked
so I raised them a little bit and now all my usb, mouse - keyboard related issues are gone
