forgive my ignorance, but is there no way to upgrade to El Capitan while keeping chimera?

You could upgrade but you won't be able to boot it.

I tried to make a usb with clover and when I booted to it, it saw my windows drive but not my OS X drive and its backup. I was hoping to keep using chimera for El Capitan.

Chimera does not work with El Cap at this time.
