Goto System Preferences -> Startup Disk -> Set your Yosemite partition as startup disk.

Set timeout in clover config. Reboot.

It is not that the "timeout" has disappeared. It is that Clover is not running...

Rename \EFI\Microsoft\Boot\bootmgfw.efi to bootmgfw-orig.efi.
