Is It Safe To Use Software Update For Application Updates?

Quick question, is it safe to use the software update in Mac OSX to update? I already have 10.6.4 running so it's not an OSX update but there are several updates available for some of the software that I run and I want to make sure it's safe to update those without it changing or messing up my system?

As long as you stay away from Hardware-specific updates, you should be just fine.
