Sorry for bad information.I added my EFI Folder, dsdt.aml, an export of ioreg and the bios setting for cpu powermanagement.

I hope this is more helpful.
You are missing a properly adopted TSCAdjustReset.kext in your EFI-folder !

Did you correctly adopt the CPxx->PRxx CPU ACPI replacements for your CPU? Else disable all CPxx->PRxx CPU ACPI replacements!

Audio ID must be 5 under Mojave!

Use vanilla AppleALC.kext approach instead of AppleHDA.kext patching! Remove all related kext patches. Also disable com.apple.driver.usb.AppleUSBXHCI, com.apple.driver.AppleHIDKeyboard, com.apple.driver.AppleHIDKeyboard and com.apple.driver.AppleHDAController and AppleEthernetAquantiaAqtion patches.

After the microcode update did you also patch your BIOS firmware to unlock the MSR register?
Yes, after the microcode update I then used the R5E10.CAP from UBU and patched it using UEFIPatch.

Steps that I followed:
  1. Downloaded UBU from the link your guide supplied.
  2. Downloaded fresh bios from Asus.
  3. Moved all the files to the correct directory.
  4. Used UBU to update the micro codes and create a new bios file.
  5. Used the "R5E10.CAP" and patched it with UEFIPatch.

I made the adjustments. But with activated Haswell-e bootstrap, the system does not boot anymore.

Without the bootstrap the system starte up but has same issue as before. By means cpu runs at boost frequence

I flashed the BIOS by using the dedicated usb-port and the flashback-button.

I added a new copy from my ioreg

You should be fine by following this guide. As a precaution I would make a bootable backup of your current 10.13.6 system drive.

You have a SSDT-X99-Vega64.aml. This is for all vega 64?
How to register it in DSDT?
It is in particular for the Sapphire Nitro+ Vega 64. Other Vegas 64 might need some adaptation especially in terms of the implemented load table.

What do you mean by registering it in DSDT?
