This is probably a stupid question, but I don't know which of the folders of my Unibeast USB is the root folder.

I am asking this question because currently my system is unable to boot without Unibeast USB. Booting the system without the bootloader gets me the boot0af error.
I do believe that this is error is occurring because my hard drive and USB installer as set as Master Boot Record instead of GUID. I set it up as MBR because I am using legacy. or is it maybe because my hard drive is formatted with 4k sectors?
here is my setup:
motherboard: Gigabyte GA Z68AP-D3
CPU: intel i5 2500k
GPU: integrated graphics for now.....after installation installing asus gtx 970 4GB
Hard drive: WD scorpio blue 320 GB
