[HELP] Upgrading from El Cap from app store app

Happens either way. Target partition via upgrade and clean install.

If your disk is corrupt, you should try to repair it within the OS X installer with Disk Utility (First Aid).

Or completely re-partition the drive...

Also, attach EFI/Clover as ZIP (no themes).
Also, from where did you download macOS?

Disk is not corrupt (It also was freshly re-partitioned), but it does that every time I first run phase 2. I cannot unmount it within the macOS sierra phase 2 install environment. Therefore I cannot repair it when it wants me to.

I got macOS from the Mac App Store.

And my ./EFI/CLOVER/ folder is attached.

10.12 install procedures are slightly different. You will notice a new boot target (in Clover) on your HDD after phase 1.

Remove unneeded kexts (such as HWInfo.kext) from EFI/Clover/kexts.

Clover v3650 (what you have) is probably a bad idea.

Your config.plist is not from my guide.

I thought I used a newer version. I will re-update and see how that goes!

I do notice the new option in clover, and I select it.

Hm.
 
I already updated (mounted bootable iso and directly updated)

Please note that I'm not suggesting you update to the latest Clover.
You should really read the guide.
 
Here is the screen. It says this when I boot into phase 2. I am using the proper clover version (3625).

Boot single user mode and check/fix file system with fsck. What kind of HDD/SSD do you have?
