Help on installing GTX 1060 on El Capitan

I recently bought a GTX 1060 3GB by Gigabyte in order to start playing games on Windows. I need help and guidance in terms of what to do with installing drivers and making it compatible on El Capitan. I have HWmonitor installed, as I read it can cause a few Kernel issues on clover (which I have).

My Specs are
i5 4690K
Hyper X 16GB
Gigabyte H97M-D3H
Samsung 500GB SSD (For El Capitan)

What exactly do I have to do in order to make the GPU run properly?

You have to upgrade to Sierra for Pascal support and then only with the nvidia web drivers.

So what I want to install the GTX 1060 on PC only for now. What do I have to do to make sure Mac still uses the intergrated GPU from my i5 4690K? Also how complicated is the update to Sierra and does it involve having to start from fresh?
