Does system definition have a big effect on how audio behaves

I had perfectly working audio but I just moved to a new harddrive and I'm having trouble getting audio on my Giga H77n. I installed the proper codec with multibeast, restarted many times and it's not finding my audio device. I guess my next move will be to reinstall El Capitan but I'm wondering if system definition would have a big effect on this.

Is there any consequence to arbitrarily changing system definitions multiple times?
