Clover Update Not Installing To EFI Partition

I'm trying to update Clover from version 3330 to 3333. I've never had a problem updating it before, but this is the first time I think I'm trying it since I updated to El Capitan, so I don't know if that has anything to do with it. When I run the Clover installer with default settings, it installs a new EFI folder to the root of my boot partition and does nothing to the EFI folder of my EFI partition. I do not have a Fusion Drive. I delete the new EFI folder and everything boots up fine, but with the previous Clover version. I could probably just copy over the updated files to the EFI partition, but that doesn't seem like it should be necessary. Any ideas?

Did you check the box to install UEFI or to install in the ESP? With no check in the UEFI box Clover installs in Legacy mode in root.
 
This thread is a few months old now, but does anyone have any advice? I did a fresh install on my SSD, this time installing Clover using the new version of UniBeast. To my bewilderment, on a freshly formatted drive, with a new install, with a new tool that utilizes a new version of Clover, the same issue occurred.

I install El Capitan 10.11.5 from a USB thumb drive following this guide (UEFI Boot Mode):

The installation goes very quickly. On reboot, I remove the USB thumb drive and it can't find any bootable partitions. I insert the USB thumb drive and use the bootloader on that to boot my new SSD installation. I mount the EFI partition and see that it's empty. The EFI content didn't get copied from the USB thumb drive to my SSD when OS X was installed (which seems related to the main issue of this thread). I copy the EFI folder manually from my USB thumb drive's EFI partition to my SSD's EFI partition, remove the USB thumb drive, and reboot. Now Clover loads fine from the SSD and I can boot into OS X.

Now I try to run the new version of MultiBeast. It fails and the log implies it can't find my EFI partition. I manually mount the SSD's EFI partition and try MultiBeast again. This time there's no error, but it creates and installs to a new EFI folder at the root of my boot partition. What is going on here? I never expected this to occur on a brand new installation that was done from scratch using an all new tool and an all new version of Clover.

It looks like other people have had similar issues with El Capitan and Yosemite, but I don't see any clear solutions:

Be very careful what you select at the bootloader screen in MultiBeast - if you click on UEFI it will install Clover in your EFI partition. If you select Legacy it will install Clover Legacy mode - this may put the Clover folder in the EFI partition or it may add it to root.
On installation, UniBeast installs only the OS - it does not install Clover or Chimera - you must do that yourself.

In the mean time we are on Sierra 10.12.4 and when I try to update Clover in installs a new version on my drive but not in my EFI partition. I can select Customize but I don't know how I can select my EFI partition and what to select for an update.
If I can select my EFI partition will it overwrite my settings or will it keep my settings?

What is a working procedure, just make a 2nd install on the HDrive, copy it to the EFI partition and take over the old settings?

To install with Clover installer, check mark the box Install in the ESP when you install it and it will be installed in the EFI partition.

What other options should I select to get a "normal install"?
As a workaround I choose a "normal install" which gave me an entire new EFI folder on the harddrive.
After that I moved that to my EFI partition, not the correct method but it works too.
