Carbon Copy Cloner 4 doesn't support APFS very well.

    I failed to upgrade the supplementary update of High Sierra. I had to restore High Sierra from a backup SSD using Carbon Cloner 4. However the restored High Sierra is different from the backup. Copy & Paste is not working, in other word, it's unusable.

    It turned out that Carbon Copy Cloner 4 doesn't support APFS very well, I downloaded a Carbon Copy Cloner 5, and restore High Sierra again. This time it works like a charm. The copy and paste problem is gone. If anybody has the same problem, you could try Carbon Copy Cloner 5.
