Can I turn on FileVault?

I have a boot HD and a separate data HD.

What happens if I turn on FileVault located in the System Preferences?

Will only the data HD be encrypted but working correctly or will I mess up and loose data?

Don't do it.

I did it and after the reset I can't boot anymore.
I am reinstalling everything right now.

No, it doesn't work and is not implemented. It needs the Recovery Partition and a bunch of other stuff.
If you are using Clover as your boot loader, there is some very early work going on to enable FV. It appears to be quite challenging. If you are interested, you should express that as the development effort is driven by the level of community interest.

One possible alternative, if you really need FV, is to run a OS X on OS X VM using VMWare or Parallels. FV will work within the VM.
