After Windows Install - Macintosh HD appears as external disk

For some strange reason, after installing Windows 10, my Macintosh HD now appears on my desktop as an external disk - will this cause any problems in the long run?

I am able to boot from both Windows (HDD) and OS X (SSD) Drives still, and unplugged each separately when installing the according operating systems.

No. It is cosmetic only. Do you have external disk icon patch enabled in Clover config.plist?
See define external drives as internal - http://clover-wiki.zetam.org/Configuration/KernelAndKextPatches#KextsToPatch
 
Thanks, will this only affect internal drives though SSD and Windows Drive - I have my Mac OS X installed on a SSD and Windows installed on HDD - when I plug a USB in will it turn internal as well?

No, USB drives will not show up as internal HDD. There is a totally different .gif for USB drives.
