I Finally Erased the Windows partition as MAC partition. Installed Yosemite, updated to El Capitan, ran PBI, and now can use El Capitan. Then installed the Windows again.
Everything working fine except there is no sound now. I found there is help in guide in this regard. But I didn't understand...
So what should I do now? Should I remove all partitions and then install everything again?

In the guide it was suggested to create > 7gb. So I just created 7.1gb to make max usable space for other data. Yosemite installer is actually working good in it.
Anyway how much space you suggest for El Capitan?
Problem is still there even with 200mb Clover EFI partition.
Here is the partition scheme:
16gb USB with
200mb Clover
7.23gb MACUSB
8.45gb Data
When I try creating Yosemite USB, it works flawless. Even Clover EFI partition is about 8gb.
USB is 16gb 3.0 Kingston.
However Clover partition is 8gb. I am using it for data storage too. I'll surely try with 200mb partition.
But I think even USB is successfully created, I'll still get error while installation "Partition map modification would make a Windows partition unbootable."...

Thanks Don_Grappler, luckily I had made my machine dual boot with Windows 8. I booted from Windows and used trial version of MacDrive which help me accessing Mac partition in Windows. So I just copied my data in separate partition.
Have you ever heard of miracles, I have found one. I just went for fresh install, booted from Unibeast USB, but my MAC partition was not visible. I opened disk utility and found it was not mounted. I mounted it and then tried "Verify Disk". And this time it showed me green coloured message :)...
I have never used such software before. I just installed it temporarily, just to copy data in other drive when Mac partition had already corrupted.
First place was Combo update, which caused the problem.

And here is the bad news. The disk needs repair, the but could not be repaired.
I first started "Verify disk permission". But it was hanged after some time, so I just stopped it. After I started "Verify Disk" and got error message.

1. When I try to boot using "-f" only, Apple logo screens comes with activity indicator and a status bar. But after some seconds (15-20), the system just turns off automatically.
