I believe I found a solution for the USB 3.0 problem that works for me and it might for you as well.
The GenericUSBxhci version doesn't necessarily matter all that much.
I've noticed, that as long as something is plugged into a USB 3.0 port on startup, hot plugin works for...

Any ideas on the USB 3.0 problems, guys? Initially I thought, perhaps it's my Asus motherboard, but I doubt it is a mobo specific problem. It used to be fine in earlier versions.
Why is it that my USB 3.0 ports stopped working properly? The device connects only when plugged in during startup. Also unsure whether it runs at USB 3.0 speed.
I've updated everything that was mentioned in the changelog (FakeSMC, Audio, USB, etc...) from MB 5.4.1 over an existing 10.8.4 installation and all seems to work fine. Many thanks, Tonymac!
I wonder if HD audio (Dolby TrueHD, DTS-HD Master Audio) will work for the first time in OS X Mavericks. Only then would I perhaps miss the HDMI audio...
I got it working in Windows 8 with a special version of XBMC.
Asus P8Z77-WS / i7-3770K / EVGA GTX 680 Sig2 - works fine, but had to re-install audio drivers from MB 5.3.1 again.
By accident I first installed audio drivers from MB 5.3.0 - which did not work! Has to be 5.3.1!
Works fine with my EVGA GTX 680 SC Signature 2.
One thing I have noticed: Hardware acceleration in XBMC, Plex, etc. still does not work with Mac Mini 6,2 sysdef. Once I rolled back to Mac Pro 3,1 it worked!
I could swear I had it working before but suddenly I've got now this weird green and purple flickering screen whenever I play H.264 content (at least) with hardware acceleration enabled. I'm unable to retrace and figure out where it could have gotten wrong. I re-installed relevant graphics...
Hey dawsman, how did you edit your computer name in About this Mac?
I managed to change the picture, but when trying to edit the name in the smbios.plist it still says 'Mac mini'.
I've been using Paragon Hard Disk Manager 12 to backup not just the OSX partition but the entire hard disk. I'm running Win 8 multiboot on the same SSD, so that makes more sense to me. It's been a life saver a couple of times already.
Never mind, toleda. It was worth a try. All it means is I have to plug the optical cable into the receiver every time I want to watch a movie, no big deal. There is no Dolby True HD and DTS-HD Master Audio in OS X anyway!

Done. I changed the address in the already patched /Extra/dsdt.aml.
I could not find Device (PEGP) in the fresh dsdt, it is called Device (PEG0) there.
I've now plugged the graphics card in Slot 4. I can confirm it runs at x16.
After boot with DSDT=NULL I've created fresh dsdt and IOReg. Please see attached.

I know, I was amazed to see that as well. You can have 2 cards run both at x16 apparently!
Just to confirm - I don't have to restore my entire system from a backup after failed patches in order to get a good IOReg, as long as I just boot with DSDT=NULL?
Not sure whether I've mentioned it before, but the Motherboard has NO HDMI, only DVI. Is that relevant?
There is an option in the BIOS to set SPDIF Out Type either SPDIF or HDMI.
Thanks for clarifying how to get a fresh DSDT with the =NULL boot flag - I didn't know that. After that I actually didn't have any audio devices, so yes I suppose it's 'clean'.
And you are correct - I realised that the graphics card is installed in Slot No. 2 PCIe..._2, not _1.
