Finally fixed this by creating the installer through the command line rather than using unibeast. Installer booted up with full resolution and so did the HD after installing.

Solved: The 2nd monitor is smaller than my main monitor, so I changed the GRAPHICS MODE value in org.chameleon.Boot.plist to match the smaller resolution and I can now boot with both monitors plugged in.
