I was having this same problem, and I don't know if it will fix your exact problem, but in your System Preferences, under Energy Saver, de-select the 'Put hard Drives to sleep when possible' check box. I haven't had any freeze problems since.

I actually did fix it! After I installed the combo update for 10.8.4, I reinstalled everything except for ethernet in Multibeas before I restarted. I was able to boot back in to ML the same way as always. I had to fix a few graphics problems...

I have almost the same setup as you, and I'm about to update and see for myself what will happen.
Did you try booting with -x, -f,or -s?
UPDATE:
Thought I'd give you an idea of what I've done. I mounted the HDD cage to the top tray, which cleaned things up super nicely. I am currently running triple screens, two from the 6850, and one from the HD4000 graphics. I'm also looking to add an SSD in the future.

There's an old Lion trick where you install Bridgehelper 4.0.1 to your USB drive. It may seem far fetched, but I don't really know how it works. Bridgehelper 5.0.0 hides your SATA drives, much like what you are describing. If you are running out of options, I'd give it a try.

As I am not an expert on onboard graphics, I have no idea how to run 2 screens at full resolution. I have one onboard graphics display and 2 hooked up to my graphics card. If you have a graphics card, I'd use it, and it'll be a good investment if you don't have one.

But I did get it resolved, for some reason, I had to unplug the chord to the wall socket from the power supply its self. That solved it right away. Thanks for your help!

Set your graphics resolution in the org.chameleon.Boot.plist,
for instance, mine is something like this :
