i had the same problem upgrading from el capitan, after a few hours of trouble shooting I found the problem........put fakesmc into the "other" folder like the instruction says. A lot of people think they already have that in the EFI partition when it is not....i was one of those, heh
You can install yosemite then upgrade to El via App store, however, the network NIC and sound kext install will require some work around since El won't load unsigned kext

there's a post on USB fix on a similar board with Yosemite, not sure the fix will work on El Captain, but the kext in the post could be something you'll be looking for when a proper fix becomes available in the future.
