Have you tried disable speedstep in BIOS? When I disabled speedstep and enabled turbo mode in BIOS, I got overclocked frequency and speedstep both working on Yosemite. I'm using a ASRock board, not sure if it works for your board.

I did face the same problem as you do, the only way I know is installing a natively supported video card to boot into system, then install nvidia web driver.

What do you mean it's not working? You can't boot into El Cap GM with clover "KernelHaswellE" enabled? I don't need this key enabled in clover to run El Cap GM on my ASRock X99m killer and 5820k, and I find out that the VoodooTSCSync.kext is no longer needed as well.
