I'm having the same issue. Except my computer randomly locks up, its always done this though. If I don't shutdown Yosemite properly I have to plug in USB HD and boot with -X. Then restart and it works fine as normal.. I don't get it.

I have the same motherboard as you. Try using Clover. boot loader. I just installed that today. It boots right up and everything works automatically. I didn't have to change any settings.

OK I got it to boot fine now after I removed AHCI_3rdParty_SATA.kext.

Tried repair perms and rebuild cache. No luck. I'm sure its something with these ktext as I've been tinkering around trying various things to fix it all. And I don't really know what I'm doing.

Just upgraded to Yosemite. Everything work fine when I boot with -f. When I boot in -v. I get VoodooPS2Mouse Version 1.8.11 loaded... Still waiting on root device.. It won't go past that point. When I add flag -f everything works fine. Any ideas?
