The USB3 thumb drive began self ejecting and mounting all of a sudden.

You mean the one I see attached (incorrectly, it would seem) to HS13?
USB3 devices should connect to an SSxx port.
Assuming the USB3 device is plugged into a USB3 port anyway...
If you find USB3 devices are connecting to HSxx ports, it is clearly indicative that you're not injecting the correct ports.
 
In your latest ioreg, UsbConnector values still wrong...
So your NUC skylake example with the edited connector values showed up in ioreg not as all "3" except the one 255?
whats the difference? why are my hsXX not showing up as zero in my ioreg?
 
Ok the last ioreg USB3 drive was not in a usb3 port. Just hs01 is usb3.

The ports should be right the usb3 shows up on all the hsXX usb2 ports 13,14 in front and 9,10 in back and then ss01 in the usb3 port. Then the usb2 devices the same front and back but the usb3 port shows up on hs01

As per guide, HSxx ports that are not USB3 and instead are external USB2-only should be marked UsbConnector=0.

Absolutely... Should have recognized nuc was different with 3 ssxx ports

FYI: The NUC has 4x SSxx ports (with matching HSxx).
 
Interestingly, with the USB2 ports marked appropriately, the copy of the Install OS El Capitan dir. from a USB thumb drive takes
longer than when marked wrongly as a USB3 connector. But seems more stable so far. I still think if those drivers for the usb internet connection (shows up with an ethernet symbol in network system preferences) get involved with the intel device, all bets are off.
