Clover checks HDs by their UUID value.
If you made a bit-by-bit clone of the drive the UUID's will be the same on both drives. (Like with CloneZilla) In this case, clover doesn't know how to boot, or where it is booted from.
I'm not using anything in particular.(FakeSMC and RealtekALC)
Maybe the BIOS version matters?
Ill post my untouched DSDT (The one that doesn't have USB 3 functioning)
Very Strange, I thought USB 3.0 worked for me because in system information a USB 3.0 Hub appeared. After speedtesting a USB device though it was connecting at USB 2.0 speed.
I then took out my DSDT, rebooted, and USB 3.0 was at full speed.
What bios are you using?
I'm on F11a bios, if you switch to it ill just give you my DSDT.
Maybe that will work.

I made a DSDT for the Z77-DS3H and I have all USB ports (2 and 3) working fine.
The Instructions I followed were to:
1. Press F4 on clover boot screen to copy system tables to /EFI/CLOVER/ACPI/origin
2. Download MaciASL from this link...
Its Fixed!
I changed the turbo-boost values in the bios, changed to MacPro3,1 and enabled HPET.
That fixed it right up!
I no longer need NullCPU to boot!
Is it possible that clover is failing to patch AppleIntelCPUPowerManagment.kext?
If so, how do I check?
Ideally, the computer should boot without NullCPU even without DSDT/SSDT if AppleIntelCPUPowerManagement is patched properly by clover right?
MaciASL does state Pre-Edited DSDT, but what It shows is different than the file located in /EFI/CLOVER/ACPI/pathed/DSDT.aml
Notably the parameter OEM ID is different.
OEM ID "ALASKA" is in /EFI/CLOVER/ACPI/pathed/DSDT.aml and
OEM ID "Apple" is in Pre-Edited DSDT
However...
Yesterday, I have tried everything I know to get this working.
The DSDT does not appear to be loading as the DSDT that MaciASL brings up is different than the one that is the the clover/acpi/patched directory.
Not Booting Wintout NullCPU GA-Z77-DS3H Speedstep 2600K with NullCPU
Hello all, I am currently running El Capitan and use NullCPUPowerManagement to boot a 4.0GHz 2600K.
I have updated from Yosemite and am using Clover.
I made a DSDT according to this video...
