I have my P55M-UD2 working. I installed clover following the guide but had to also to use USB FixOwnership to get USB working right. I also used the ACPI rollback and CMOS reset fix to fix reboot and CMOS/Memory speed reset.
I am not sure of the difference but using the 1.2.0 drivers caused me to have random network drop outs when I tried to send a lot of data over the line at one time. I switched back to the 0.0.90 driver and the problems went away.
I have the same motherboard and bios. I use the DSDT from the database. Sleep only works for me when I use PleaseSleep. When I do use it, it works like a champ.
In order to get the video working right under MacPro4,1 you need to edit the AppleGraphicsPowerManagement.kext/Contents/Info.plist:

Everything worked for me after the update except graphics (GT 220). I was getting 14.7 in cinebench...after the update, it was 3.8. I forgot to edit the AppleGraphicsPowerManagement.kext/Contents/Info.plist:

I highly endorse the Mugen-2 Rev.B . It lowered my CPU temps by 15 degrees from the stock cooler. I have a i5-750 overclocked to 3.2 GHz. At idle my temp is 37 degrees. At full load, it only gets up to 54 degree.
