Not really sure. I have not even checked to be honest. I guess I could install coretemp and monitor it. Are you watching temps with the FakeSMC plugins or something else (SisSandra, et el)?

I installed Yosemite with the same MB/Proc without any issue. Still works like a champ. I had to modify the usb osx installer after creation by unibeast (with kernel location string, vga enabler, and pciroot) but it works fine.

It sounds more like a video card issue to me - as the EP45-UD3P is pretty rock solid for a cidertosh. =). What video card do you have installed? I had similar issues with a 4XX card - so I swapped it out for a 280 and never looked back.
Make sure the HDD you want to install is on port0, the ports should be AHCI, and that the HDD is 2TB or smaller. When doing a clean install - I always use Darik's Boot and Nuke utility CD to wipe the drive clean before install a fresh OS. But that's just me. Dirty install worked on one...
What size is the hard drive.
Disconnect the Windows Drive (separate drive?) and watch the error. If it's a 4k drive - it's an easy and painless fix.

That is to say, a clean install is when you format or erase your hard drive and start from scratch.
A dirty install is when you install the OS on top of the older OS (Mav over ML) without formatting or erasing the old data.

To be honest - the only thing necessary to run multibeast after a dirty install was the FakeSMC install (new version), and the boot loader (new version). I was just being anal by reinstalling the other drivers.

I've been using ML 10.8.5 since it came out.
Downloaded Mavericks.
Followed instructions to create USB Mavericks boot thumb drive.
Copied Multibeast, Kexttool, ALC889a.fix.kext, ApplePCIIDE.kext, to thumb drive (these files can be found here on this site)
