It is a problem with blind boot, not sure but I think that only solution is second monitor.
You can start Activity monitor and enable GPU history window to see which graphic is used more at current time, then you can see which graphic is doing what in FCP. For example on my system RX480 does...
You have to enable Intel graphics in BIOS (just to be enabled) and set that it is primary graphics for export of h264 to work, and according to that have a blind boot, also you will notice that 4K skimming is now working normaly. This is only way that export of h264 is working properly for me.
Just to confirm, trick from the first post is working for me (at least it seems for now like everything is ok, I didn't experience any bugs, hangs or any problem at all).

Can anyone confirm export time from FCP in h.264 single-pass.
I got 2 hour on timeline exported for 5.5 hours in realtime.
Also 4 min on timeline I got for 4 min in export, also h.264 single-pass.

Are there any toughts on that maybe the 1060 now is better solution over the 970GTX due to lower TDP (120 vs 145), slower memory bus but more RAM memory and also much faster GPU and memory, but the same price.

Just updated to 10.11.3.
After update, only thing I had to do is to install newer Nvidia driver WebDriver-346.03.05f01.pkg and restart
And to start again audio_realtekALC-110_v1.0h.command and restart.
After that everything is working fine like before (sound, usb3, network, vga...)

start terminal and type - CSRUTIL DISABLE

start audio_realtekALC-110_v1.0h.command
answer with y (if ask for HDMI I answered n and wait to process to finish)

I have installed El Capitan on this mobo with Gigabyte GTX750Ti graphics by following this manual.
I have three problems, first is sound, there is no sound from integrated sound card (ALC892, instead I'm using USB sound card that works OOB).
Second is USB3.0 ports are not working like USB3.0...
