I have changed the name of the EFI partition to EFI and the scripts are working.
I was referring to this section, but then I will just have to re-enable legacy boot and ignore the blinking.

I have successfully upgraded my Y50 from 10.12.5 to 10.12.6 and then to 10.13, everything seems to be working correctly. (I kept my SSD partition in HFS+).

But I am using the second DP connector, further from the side, above the DVI.
If you still have the problem I can look into how I did get the sound.
I can confirm that this works.
Now I get HDMI/DP audio using cloverHDMI script from toleda.
I am using a EVGA GTX1070. Audio only works through specific DP port(s). I can also get HDMI audio when DP is connected to certain port(s). (dual monitor setup)
Still the same with normal headphones (Skullcandy)
EarPods audio works great with Windows 10.
Regarding possible Windows interference: I have tried switching off the computer waiting for a few minutes than boot straight to OSX, did not have any affect.
I did not remove Windows drivers, might do...

I have some problems with my Audio installation.
1. When the system boots I can hear a little crackle sound but there is no sound.

Using Clonezilla in RAW (dd) mode cloned the entire disk successfully. The only thing was to add Clover to UEFI boot table. Thanks anyways.

You mean the Second Item or you've found the text: "Item 2" in my config.plist?
The first Clover folder is from the new and closed drive, now I have attached it from the old drive which boots fine.
It looks that the migration is almost as complicated as reinstalling the whole system :D
I will keep trying for a few days and do a reinstall if nothing works.
Installed a partition manager program on a bootable flashdrive.
Inserted the new SSD into an USB-SATA converter.
Booted the flashdrive.
Done a sector by sector copy of the old SSD onto the new one.
I have purchased a new SSD and cloned all of the partitons from the old one to the new. Windows was able to boot from the new SSD. There I added Clover to UEFI with EasyUEFI. After restart Clover worked just great, but now OSX hangs with:
"Waiting on .... boot-uuid-media ..."

I can confirm the Audio popping. I'm using Apple Earpods and after 40sec of silence there is a slight pop and when there's some sound again, before the sound appears there is an another pop.
