My Hackintosh has stopped showing macOS updates. When I look at the SU panel in System Preferences it says I'm up to date @ 10.14.2 and the App Store only shows a few app updates available, no macOS updates.

The only thing slightly different about this Mojave install is that I installed Mojave, and then cloned that install to a new SSD and I left it at HFS instead of APFS. Could that have anything to do with macOS updates not showing up?

You will never be offered Software Updates or an avenue to upgrade your Mac.
HFS is not supported as a boot volume as of macOS Mojave.
10.14.2 requires APFS.

You can use disk utility to clone as well. First format target drive in apfs then use the restore option to load a copy. It will stay in apfs mode and will update. You have to add clover to the EFI of course but it works just like CCCloner.
