It is only ports on the XHC controller that count toward the limit.

ok, so if I add a usb3 4 ports hub into one of my usb3.0 motherboard ports, does it brake the limit or not?

Case ports are either connected directly to a controller port or are connected to a hub. In either case the USB3 ports on the case will use 2 "ports", HSxx+SSxx for each or only one set of HSxx+SSxx (for the hub).

Perhaps you are using the Enoch fork of Chameleon which is not supported here.
The patch is for Clover.
