This guide is I7 6900K cpu based. You can use it for any other Intel Broadwell-E cpu. Your cpu is an Haswell-E, hence you need different patches in clover config.plist. I don't have a Haswell-E cpu, so I can't help. My suggestion would be to check some guides like this one or this one. Good luck!
I managed to get it running surprisingly! I used a different guide to get it to boot to the installer, and then used your instructions for the final EFI. Now my system works perfectly. Thanks!

Can you give me a link for the guide you use? Have the very same config as you (X99-A/i7 5820K), but still can't boot into the installer. :(

I thought the same before building the rig, but it's ok. There's room inside the case. In the op I explained how I put fans and radiators and how I thought the air flow inside the case itself.
May I know how many fans that are linked to the radiator? 4 or 2, thanks.

2 fans for the cpu cooler radiator (front), 2 fans connected to the motherboard (up) and one fan for vga liquid cooler (rear).

Apologies, my mistake, I forgot to update that part for macOS Sierra. Original Post updated with audio_cloverALC-120_v1.0f.command, thanks for noticing
 
So, I'm still under some pressure, but I managed to update to 10.12.4 today. I needed to so that I could use the GTX 1080 platform for some of my renders.

10.12.4 has some new features that can cause trouble with your build. One is that you need a newer copy of Clover to boot with (I used r4049). The other is that I had a lot of trouble with Ethernet drivers that had worked fine with 10.12.3.

Fortunately though, I was on insanelymac, and Mieze had posted a new version of his IntelMausi Ethernet driver, and it worked!!

Version is: IntelMausiEthernet-V2.3.0d0
 
Nice Gia, I got it working but I got a strange error. I'm not worried it worked and the sound is working :)

ATTENTION! Due to possible issues with toleda's audio_CloverALC script for RealtekALC Audio that you'll need to run on post installation, I strongly recommend to delete from the Kext folder 10.12 attached, the realtekALC.kext file, plus, from config.plist attached, delete the three AppleHDA patch and the AppleHDAController one from Kernel and Kext Patches/KextToPatch. At first you won't have ALC Audio, but after run toleda's script, the realtekALC.kext file will be automatically put into EFI\EFI\CLOVER\Kext\10.12, the three AppleHDA patches will be in config.plist\Kernel and Kext Patches/KextToPatch as well, and the only thing you'll have left to do is to manually add the AppleHDAController patch you deleted before:
Name* AppleHDAController
Find* [HEX] A08C
Replace* [HEX] 208D
Comment 10.10-10.12+x99-ALC-Onboar-Audi

I'm a little hung up on the audio portion here - I had deleted the AppleHDA patches and the AppleHDAController - successful install, when running toledas script it adds everything back in (had to run the .sh in terminal as the command was kicking back with a "fi" syntax error) but I'm missing the AppleHDAController - not entirely sure how to add that back in manually, any suggestions?
