So let me first just say that I have actually found a workaround for this but it is literally the hugest ****ing pain and I know that it is not supposed to work this way. Every time an OS update is released and I try to install it (I am still on El Capitan in fear of more issues on a new OS), the update goes through and then it reboots, I can get to the login in screen but then once I go to login it just shows the spinning icon indefinitely. So what I've had to do is go back into my BIOS, re enable the IGFX, physically remove the Nvidia GPU from my system, reboot, go into the OS and install the Nvidia web driver, reinstall the GPU, redo the BIOS settings cabling etc, and then it works. There is no way that all of that is necessary each time there is a minor OS update.

I have also tried installing the Nvidia web driver update manually before installing the OS update, and it just tells me that my macOS version isn't compatible. Am I missing something here?

(All parts I am using for this build were chosen straight from a build guide on here in 2015)

GPU: EVGA GeForce GT 740 2GB Superclocked Video Card
Mobo: Gigabyte GA-Z97N-WIFI Mini ITX LGA1150 Motherboard
CPU: Intel Core i3-4370 3.8GHz Dual-Core Processor

Put FakeSMC.kext in /EFI/CLOVER/kexts/Other.

So this is to fix the issue where it won't allow you to install the Nvidia update before the OS update? I just thought it was unusual that all of this was happening because I can't seem to find anyone else that has this issue at all like shouldn't I just be able to install the OS updates?

No.
This is the fix for the grey screen with the spinning icon.
FakeSMC.kext is required to boot the operating system but updates obviously do not include it so we provide it via Clover.

Perhaps I have misunderstood your problem but for the reason stated it is good practice to do this as it will also allow you to use the Recovery partition.
