I had the same problem. Fixed it replacing the folders of the attached zip file in the first post, with folders in EFI folder of Windows partition (or hard disk in my case). It works for me.

I'm in dual boot W10 and El Capitan in the same hard drive,
After upgrading to 10.11.6 I have lost my windows 10 boot.
Procedure 1->4 gives me the W10 boot,
Just a problem. In my computer putting your files doesn't work.
I have copied directory /microsoft/ and file BOOTX64 from my W10 disk (in C:/EFI ).
I have renamed the file in BOOTX64-win and all is good.
